James Dashner's Maze Runner books begin with Thomas waking in the Glade with no memory of his past, surrounded by boys trying to survive beside a shifting maze. The Maze Runner, The Scorch Trials and The Death Cure form the central continuous story, while The Kill Order and The Fever Code look back at events before it; The Maze Cutter and The Godhead Complex continue the world much later with a new generation. Reading the original trilogy first gives the clearest route through the revelations before moving to prequels and later sequels.
